if the game has an update, how can I update it without losing my saves?

Updating the game will not cause you to lose your saves.

i bought the game from samorost3.net,
how do i update it?

samorost3.net uses the Humble Widget, so you would have received an e-mail from Humble Bundle containing a link to a download page. Go to that download page and redownload the game. (There should be a date shown underneath the download button which indicates when the game was last updated.)
