Hello,

I bought Machinarium a long time ago on the official website. But I lost the message which allowed me to download the setup.
I guess I have to give a proof of my purchase.

Do you know where am I supposed to do that ?

I think you should have some sort of digital receipt, transaction confirmation mail etc.
Write to support-at-amanitadesign.com and explain your situation.
Anyway, those links in the message you lost had an expiration date
